Senior Programmer - Experimental Therapeutics
We are seeking a Senior Programmer with experience in computational biology, particularly with proficiency in R and Python programming, and a strong interest in immuno-oncology and translational oncology. The ideal candidate will have experience working with transcriptional (scRNA-seq, spatial-seq), genomic, and proteomic data, and will contribute to the development and maintenance of computational tools for the analysis of preclinical and clinical specimen data. This position involves close collaboration with laboratory investigators conducting mechanistic studies using experimental immunology techniques, preclinical tumor models, and human tissue (tumor) specimens, utilizing single-cell analytical approaches such as scRNA-seq and spatial transcriptomics.
The Obradovic laboratory focuses on developing computational tools for the analysis of single-cell RNA sequencing and multimodal data, applying these tools to enhance our understanding of tumor immunotherapy resistance mechanisms, and identifying potential combination therapies. Our work leverages multi-omic studies across clinical trials in kidney, prostate, head and neck, and other tumor types. We maintain active collaborations with senior faculty in the Department of Systems Biology, led by Andrea Califano, as well as with the Center for Translational Immunology, and faculty from the Departments of Medicine and Radiation Oncology. The research outcomes will be published in high-impact journals and will contribute to investigator-initiated and early-phase clinical trials aimed at clinical translation.
Responsibilities
- Maintain and update the lab's computational codebase, troubleshooting issues as needed
- Apply standard workflows to analyze single-cell RNA-seq datasets from clinical studies, including:
- Quality control and filtering
- Dataset integration and batch correction
- Clustering and visualization
- Regularly attend bi-weekly lab meetings and present analysis findings
- Collaborate closely with the PI to implement updates to analysis workflows, integrate new tools for multi-omic data analysis, and benchmark public resources
- Perform additional related duties as assigned
Minimum Qualifications
Bachelor's degree in computer sciences or equivalent and at least six months of experience
